AM (in response to IvenUA) I think ESXi lock on that files causing the problem. Sometimes restarting the hostd process releases the lock, or vMotion the VM to another ESXi host and try delete. You need to make sure that it is not used by any application. Bring down all virtual machines, reboot ESXi and goto CLI mode.
