Googling around suggests that others have the same issues. I finally tracked the problem down to a browser extension, which injects some html code into the document of a page. Since the ajax file-upload responder responds with a content-type of text/html, the browser https://www.drupal.org/node/951500 extension thinks it's safe to modify the response. The result being a parse-error, when the ajax library tries to parse the json response. There are different ways to go about this - The best would probably be to respond with the proper content-type, but there seems to be a reason for the current behavior. Instead, I have created a small patch to the javascript, which recovers from this particular error. It doesn't do change behavior for other cases.
