As of right now, it appears the only thing you can do is do repair and has become the staple answer on mysql.com. I have seen reports of it on MySQL 4.1.11 through 4.1.16 as well, so it isn't just your version. From all the discussion it appears to be at random and may be due to how MySQL handles InnoDB or Myisam table formats. They are aware of the problem and all they are recommending is repairing the tables for the time being. Hope this helps you out!
