SeijiSenseiNovember 20th, 2010, 04:21 AMNo, it can't find the zlib.h header file; zlib provides support for the gzip compression algorithm. I'm going to guess that you don't have

the kernel-headers installed; that's where zlib.h lives in my installation. The package name depends on your version of Ubuntu. Try running "dpkg -s linux-headers-$(uname -r)" to see if you have the headers installed. If not, then use "sudo apt-get install linux-headers-$(uname -r)" to get them. cats4goldNovember 20th, 2010, 04:23 AMNo, it can't find the zlib.h header file; zlib provides support for the gzip compression algorithm. type of question, please let me know if I should have put it elsewhere. I'm running Ubuntu 11.10 and am trying to install BAMTools. I'm following https://ubuntuforums.org/archive/index.php/t-1626112.html the instructions but I seem to be getting a CMake error when running the 'Make' command: > [ 4%] Building CXX object > src/api/CMakeFiles/BamTools.dir/BamReader.cpp.o In file included from > /home/karen1/Downloads/bamtools-1.0.2/src/api/internal/BamReader_p.h:29:0, > from /home/karen1/Downloads/bamtools-1.0.2/src/api/BamReader.cpp:11: > /home/karen1/Downloads/bamtools-1.0.2/src/api/internal/BgzfStream_p.h:27:18: > fatal error: zlib.h: No such file or directory compilation terminated. > make[2]: *** [src/api/CMakeFiles/BamTools.dir/BamReader.cpp.o] Error 1 https://www.biostars.org/p/43907/ > make[1]: *** [src/api/CMakeFiles/BamTools.dir/all] Error 2 make: *** > [all] Error 2 I saw this issue was posted previously and tried following the instructions by editing 'bamtools/src/api/CMakeLists.txt' and adding the line 'includedirectories(usr/lib/syslinux/com32/include)', which contains a zlib.h file, under the existing 'includedirectories' line (is zlib.h a system file? I saw several copies when I ran a search). I ran 'Make' again and got a similar error at 7%: > [ 7%] Building CXX object > src/api/CMakeFiles/BamTools.dir/BamReader.cpp.o In file included from > /home/karen1/Downloads/bamtools-1.0.2/src/api/internal/BamReader_p.h:29:0, > from /home/karen1/Downloads/bamtools-1.0.2/src/api/BamReader.cpp:11: > /home/karen1/Downloads/bamtools-1.0.2/src/api/internal/BgzfStream_p.h:27:18: > fatal error: zlib.h: No such file or directory compilation terminated. > make[2]: *** [src/api/CMakeFiles/BamTools.dir/BamReader.cpp.o] Error 1 > make[1]: *** [src/api/CMakeFiles/BamTools.dir/all] Error 2 make: *** > [all] Error 2 [1]+ Done gedit > ../src/api/CMakeLists.txt I'm clueless at this point. Setting the LD_LIBRARY_PATH environment variable is for dynamic linking of shared objects (DLLs, that is the files ending with .so). Most compilers have an option -I to add include paths to search. And you probably want to use -L to tell the compiler where to find the library to link with, and use -l to tell the compiler to link with zlib. E.g. $ c++ -I$HOME/zlib/include some_file.cpp -L$HOME/zlib/lib -lz share|improve this answer edited Aug 9 '13 at 13:59 answered Aug 9 '13 at 13:44 Joachim Pileborg 211k15141249 add a comment| up vote 5 down vote You are missing zlib.h header file, on Linux install it via: sudo apt-get install libz-dev This will provide the development support files for a library implementing the deflate compression method found in gzip and PKZIP. share|improve this answer answered Jul 9 at 0:57 kenorb 21.7k8152126 add a comment| Your Answer draft saved draft discarded Sign up or log in Sign up using Google Sign up using Facebook Sign up using Email and Password Post as a guest Name Email Post as a guest Name Email discard By posting your answer, you agree to the privacy policy and terms of service.
